Version 1.2.2 is broken pretty badly, which is what i suspect you have.
The problems have been fixed. Hopefully the automatic builds will get a
new version on to the web, possibly later today or overnight which is
all fixed. I would suggest you use the release version if possible
1.1.1.

you can tell the version of your package by

help(pacakge=affy)
