[BioC] Difference value from MAS from affy in R vs. MAS 5.0 Microarray suite

I just upgraded R to 1.8 and the Bioconductor (1.3), but I seem to have
different signal value with affy in R comparing to the signal value I
got from Affymetrix MAS5.0 Suite?
