[BioC] paired comparisons with limma

I've read the users guide but I'm not clear whether limma is able to
calculate paired t statistics?

e.g. 

Person A, B, C, at time 0, and 1 hour after treatment-- in which I am
interested in the treatment effect. Using affy and rma values.
