May I suggest you repost your question to R-help?  I don't have
experience using R with the web proxy settings and it seems pretty
clear that is where your problem lies.

Also, try rereading the help for download.file:

help(download.file)

As it describes how to configure your environment to utilize an HTTP
proxy that requires user/password authentication.
