[BioC] microarray conditional regression

Hi All,

What is the best way to deal with a 1:M matched case control study in
microarray analysis? Is there any package that can handle conditional
regression? Alternatively, would there be a way to incorporate the
matching information using limma and the contrast c(1, -1/M, ... ,
-1/M)?
