No idea what hgCondOver is. However, the odds ratio is calculated the 
'regular' way. Say you have a 2x2 table like this:

	inGO	notInGo
Sel	N11	N12
NotSel	N21	N22

Then the OR is calculated as (N11*N22)/(N21*N12).

The only difference with a conditional or directional analysis is how 
you calculate the universe or decide what is differentially expressed.
