Dear Annamaria,

The output you get is the expected output, so everything is ok!

There is no error or warning message, this is simply a note that I added 
that the number of annotated probesets is less than the number of 
probesets in the pgf-file, i.e. Affymetrix did not list all probesets in 
its annotation file.
