In theory there is no limit to the number of sequence files.
Can you provide more details about the problems you are having?
(Any error message you get, the content of your seed file, your
sessionInfo(), etc... anything that could help us diagnose the
problem).

Also have you tried to forge a small BSgenome data package with only
a couple of sequence files, just to make sure that you got things
right and that your problems are really due to the big number of
sequence files?
