I use the annotation files from NCBI website:
human:
ftp://ftp.ncbi.nlm.nih.gov/genomes/H_sapiens/mapview/seq_gene.md.gz
Mouse:
ftp://ftp.ncbi.nlm.nih.gov/genomes/M_musculus/mapview/seq_gene.md.gz
Rat:
ftp://ftp.ncbi.nlm.nih.gov/genomes/R_norvegicus/mapview/seq_gene.md.gz
