Dear Guido,

I can think of two packages that might be helpful. xcms, a Bioconductor package, and msProcess, available on CRAN. Other packages in the Proteomics (Software > BiologicalDomains > Proteomics) and MassSpectrometry (Software > AssayTechnologies > MassSpectrometry) BiocViews might also be of interest.
