You'll likely find the limma user guide helpful, which is installed
when you install limma, but also available here:

http://www.bioconductor.org/packages/2.8/bioc/vignettes/limma/inst/doc/usersguide.pdf

The vignettes in the affy package are also helpful in general for an
overview of microarray analysis as well, but affy arrays aren't two
color. Still worth a read if you're totally green with this type of
stuff:
