There is the "classic" set of tools for multiple sequence alignment:
http://www.clustal.org/
ClustalX for windows, user friendly. There is "probably" an R
-interface?

All,

Is there a Bioconductor package by which one can visualize the
alignment of multiple peptide sequences
along a known protein? For example, I would like to provide some
number of short sequences and visualize where
these fall along the full protein sequence.

I'm also curious if anyone knows any other options for this task.

Thanks,

Juliet
