[BioC] using ComBat for protein data

Dear All
I would like to remove the batch effect of my time series proteomics data. I have Protein name in column and their  ion intensity at different time point in row. I have 415 columns 48 rows, each column has protein name and each row has their ion intensity at different time point.
I need help in running ComBat.
