[Rd] Problem with Refman.pdf (PR#1550)

[ripley@stats.ox.ac.uk]

I've traced this to something in the methods package, and am investiating
further.  Building excluding that package makes the links work, with it
they do not.  There are duplicate links, which may the cause.
