Is this intentional?

R:
> x <- 1:7
> x[c(1, NA, 3)] <- -(4:6)
> x
[1] -4  2 -6  4  5  6  7

so NAs are treated as FALSE

S+6.1:
> x <- 1:7
> x[c(1, NA, 3)] <- -(4:6)
Warning messages:
  Replacement length not a multiple of number of elements to
	replace in: x[c(1, NA, 3)] <-  - (4:6)
> x
[1] -4  2 -5  4  5  6  7

and NAs are ignored.
