Is this what you have in mind:

   myfonts <- c(2, 4)
   xyplot(logCFU ~ t | microorg + tratam,
     strip = function(..., which.given, par.strip.text)
       strip.default(...,
                     which.given = which.given,
                     par.strip.text = list(
                        font = myfonts[which.given])))
