Hi Rui and Richard,
Thank you very much for the help. You are very smart and your code saved my
time tremendously.
I added one line and got the results what I was looking for it.

After "agg", I added dcast function


agg <- aggregate(as.character(ID) ~ site2 + site1, daT1, paste, sep = ", ")

names(agg)[3] <- "ID"

agg
