I don't know of an R or S program for polytomous logistic regression, but
this model can be fitted using the GEE function. Indeed a rather more flexible
family of models may be fitted this way. The method is not maximum likelihood
but behaves very well in practice. For full details see
(a paper which was accepted many years ago subject to minor revision and never
revised owing to extreme laziness).
